Why a newer roof can leak
The shingles still look good, but a ceiling stain has appeared. That can feel contradictory until you look beyond the covering to the joints and layers that make up the roof.

A shingle roof sheds water down a series of overlapping surfaces. Most of that surface is ordinary shingle field. The more complicated parts are where the roof meets something else: a pipe, a wall, a chimney, a valley or the edge of an addition.
Those connections use flashing to move water past the opening. A pipe boot can split or separate. Wall flashing can leave a path behind the siding. An exposed fastener or a poorly connected edge can admit water even while the surrounding shingles still have a sound appearance.
A newer-looking roof can therefore have a local leak without being worn out across its whole surface. The visible age of the shingles is useful context, but it does not identify which detail has failed.
A small opening can affect a larger area
Once water gets under the covering, it may travel along decking or framing before appearing indoors. The ceiling stain marks where it came through the interior finish, not necessarily where it entered the roof. Sealing the roof directly above that stain can miss the source.

Some conditions remain concealed until the roofing is opened. Wet or damaged decking can widen the work beyond the visible entry point. That possibility should be explained without assuming every leak has damaged the whole roof.

Repair the cause before changing the whole roof
When the failed detail is limited and the surrounding materials remain workable, a focused repair may restore the roof. The work can include removing enough roofing to rebuild the flashing, replacing affected material and tying the area back into sound layers.
Replacement becomes a different conversation when shingles break during lifting, failures are widespread or the roof cannot provide a dependable boundary for a repair. That conclusion comes from the condition and the work involved, not simply from the presence of a stain.
